Most systems are fine with the regular release.
The second zip (dotnet35) is for bare-bones installations of Windows 7 or older with just .NET Framework 3.5 installed.

Updates for v1.1:

• Added file selection dialog for not found dependencies
• Support (partial) evaluation of assemblies with missing dependencies
• Support (partial) evaluation of assemblies which conflict with global assembly cache by using reflection-only loading
• A bit more accuracy for static field size measuring
