In certain cases (http://www.biostars.org/p/133245/) matching headers by regular expressions would be very helpful. This could be added as an argument to the Faidx class, or as a feature only in the faidx script.

It might be nice to incorporate @jsilter 's fork that implemented a filtering function. This filtering function could just be a re.match in the faidx script.
