Add CLI mode to set up simulations only

@andrrizzi points out we can set up simulations with

from yank import experiment
experiment.ExperimentBuilder(yaml_filename).setup_experiments()

Perhaps this could be

yank script --yaml=yank.yaml --setup-only

and just choose whether to call setup_experiments() or run_experiments() on this line.
