1. set pdb_use_ter_records to 0 before saving pdb files in runDSSPOneObj(). TER records cause DSSP version 2.0.4 to generate incomplete SS assignments. 2. remove some comments

dssp-2.0.4 generates incomplete assignments if there are unnecessary TER records in PDB files. Set pdb_use_ter_records to 0 so that no TER records are saved in tmp pdb files.
