Consolidate metplus_config directory into single file

Cleaning up the duplicate comments in these files caused the files to be very small, some only containing a single variable. It is also difficult to remember which file contains which variable that must be set to run.

Create a single file to contain all default configurations and update logic/docs accordingly.
