I found the paragraph Unison does not understand hard links. in unison-manual.pdf.

It would be nice to expand that paragraph, and state what unison currently does when it does find dentries with st_nlink > 1 on both sides / both root= directories.

There are other issues which discuss the concept of a hardlink, there is even one about "Junction".
