Thanks for the reminder on this. We are looking for a good replacement and will get that updated as soon as possible.

I've been evaluating the options and SimpleTOC seems to be a great replacement. (https://wordpress.org/plugins/simpletoc/) I'll be adding in support soon.

This is fixed in 3.6.5 with support for SImpleTOC.
