Currently if different isolates/strains have the same taxon ID, PhyloProfile will combine them into one and treat their orthologs as co-orthologs for the corresponding species with that taxon ID.
An extra column in the input file which specifies the strain/isolate/genome/assembly/etc. can be used to distinguish cases, when the taxa should be joined and when not.
