Clean up final clustered fasta headers #69

The headers are very long at the final step (and as @akrinos points out... potentially confusing/uninformative).

Provide a cleaned up version of the fasta header names.

@shu251 @maggimars @cnatalie Thoughts on what might be a good feature to have for the renamed contigs.
